An abducted woman turns up after being lobotomized and the only clue left behind seems to be a photograph which appears to Scully to have been misdeveloped. However, Mulder does not believe the photo to be an error, but rather a peek into the criminal's mind which he attempts to interpret before the abductor lobotomizes his next victim.

A shallow grave holding a deformed baby bring Mulder and Scully to a small town in Pennsylvania. There they are met with residents who treat each other like family. But the murder case introduces them to some of the townspeople who take that concept a little too far. The Peacock clan. For over a century, this farm family has lived on the outskirts of town...and the outskirts of civilization. Generations of inbreeding have deformed their bodies and their souls into something less than human, and more than animal.

Scully's assistance as a medical investigator is requested by the Center for Disease Control when a black man's corpse is found, but completely lacking in pigmentation. But when Mulder joins the case, he suspects that their suspected disease carrier may not be carrying a disease at all, but rather the prime suspect in a murder case.

The storming of a religious cult nearly results in failure until Mulder inexplicably discovers a civil war bunker where the cultists have hidden themselves. However, unable to turn up any evidence against the cult, it is up to Mulder to come up with some even if it means speaking with one of the cultist's past lives.

The plastic surgery unit of a hospital becomes the gruesome site of a patient's murder by their doctor. Mulder and Scully come to determine the credibility of his story that he was possessed when he did it. Their investigation turns up a nurse who seems to be a practitioner of magic who knows the price some will pay for beauty.

4X07 "Musings of a Cigarette-Smoking Man" 11/17/96 * Written by Glen Morgan * Directed by James Wong. Edited by Jim Gross. 

Frohike calls Mulder and Scully to come and listen to what he believes is the story of the Cigarette-Smoking Man's life. It is revealed that the Smoking Man assassinated both JFK and Martin Luther King, and was involved in sabotaging the "Miracle on Ice" game which was won by the US over the Soviet Union. His unsuccessful writing career is chronicled. Throughout this storytelling, the Cigarette-Smoking Man sets up a sniper rifle and listening devices. When Frohike finishes and steps out of his office, the Cigarette-Smoking Man almost pulls the trigger, but decides he can kill Frohike whenever he wants, just not now.

4X08 "Paper Hearts" 12/15/96 * Written by Vince Gilligan, * Directed by Rob Bowman 

Mulder has a strange dream where he is following a small red light. When he awakes, he goes to the same location and discovers the bones of a small girl. He decides to interrogate a killer who he had apprehended before, named John Lee Roche, who was convicted of 13 murders of little girls. He questions the killer, who says that if he can find two pieces of heart-shaped fabric at his old house, he will tell him what really happened to his sister Samantha. When Mulder releases Roche to bring him to the house, Roche handcuffs Mulder while he is asleep and takes his gun. Roche kidnaps a girl named Caitlin, whom he brings to an old, abandoned bus. Mulder finds him and shoots him dead.

4X09 "Tunguska" Part one of two 11/24/96 Writers: Chris Carter & Frank Spotnitz Director: Kim Manners

As Scully is held before congress to answer questions on Mulder's whereabouts, she tells a story: A doctor at an FBI building goes comatose after coming in contact with a mysterious black worm entity stored in a meteorite. In a flashback, Scully investigates while Mulder is in trouble with Skinner after handing Krycek over to him and Krycek kills a man by throwing him off Skinner's terrace. Mulder seeks out Marita Covarrubias at her apartment. She gives him information on the diplomatic pouch which had carried the meteorite, and gives him travel arrangements for a trip to Siberia. Mulder then travels to Russia with Krycek, who speaks Russian. Mulder and Krycek are caught and imprisoned. Krycek is strangely taken away and Mulder is injected with an orange drug. He is then exposed to the black worms, which cause his eyes to glaze over with a murky black substance. Part I of II.

4X10 "Terma" Part two of two. : 12/1/96 Writers: Frank Spotnitz and Chris Carter Director: Rob Bowman 

Mulder has survived his ordeal and talks to a fellow prisoner at the gulag. The man gives him a homemade knife. When the prisoners are ordered outside, Mulder sees Krycek, who is being treated like a king. Mulder attacks Krycek. He then drives away in a truck, while Krycek escapes into the forest. They travel through Russia, avoiding the men who held them captive. Krycek meets a group of one-armed men who cut off his left arm as he screams into the night. An assassin named Vassily Peskow is hired to erase all data related to the rock by the Shadowy Syndicate, while Mulder appears before the congress and he and Scully track Peskow. Peskow kills several elderly people at a nursing home in Florida, then kills Dr. Sacks, who had been studying the meteorite. He then takes the meteorite and drives to an oil refinery in Alberta, where he destroys the rock. Scully catches up to Peskow, but he disarms her and tells her his work is done. Then he returns to Russia, where he tells Krycek - who now has a synthetic arm - that he's retired from the work now.Part II of II.

4X11 "El Mundo Gira " 01/11/97 Director: Tucker Gates Writer: John Shiban 

A small Mexican community of migrant workers experiences a Fortean event: Yellow rain with lightning, and a girl is found with her face eaten away. She had been fought over by two brothers, Soledad and Eladio, and Eladio becomes the main suspect in the girl's death. The villagers believe it to be the El Chupacabra, a creature from local folklore. Scully and Mulder discover that it is in fact an enzyme, and Mulder and the local INS officer try to find man carrying the enzyme, Eladio, before it is too late. Soledad finds and almost shoots his brother, and they flee to Mexico.

4X12 "Kaddish" 02/16/97 Director: Kim Mannners Writer: Howard Gordon 

A Jewish man, named Isaac Luria, is killed by two anti-Jews, and when the teenagers are found dead, Mulder suspects a Golem - a legendary creature which could be made out of mud by a righteous man. Mulder and Scully question the Isaac's wife. They find a videotape which shows a person who looks exactly like Isaac. Isaac's wife meets the Golem (who looks just like her husband) and marries him. She erases a letter from the back of his hand, the letter "e" from "emet", and the golem dies. She mourns for her husband.

4X13 " Never Again " 02/01/97 Director: Rob Bowman Writer: Glen Morgan and James Wong 

Mulder takes a vacation, and leaves Scully on a case. Scully finds that her leads end in a simple case for local law enforcement, and while investigating in a tattoo parlor she meets a handsome divorced man named Ed Jerse who seems to be aggravated by a Betty Page-like tattoo on his arm. They go out on a date, and Scully gets a tattoo of her own. Scully sleeps at Ed's apartment. When she wakes up she is questioned by local police, who give her forensics information after she reveals herself as an FBI agent. Ed Jerse finds out that she's an FBI agent, and his tattoo tells him to kill Scully. Ed Jerse knocks Scully unconscious and attempts to burn her in an incinerator, but she awakes and tells him to stop. Ed Jerse sticks his arm into the fire and burns the tattoo off.

4X14 " Leonard Betts" 01/26/97 Writer: Frank Spotnitz, John Shiban,Vince Gilligan Director: Kim Manners

A medical technician, Leonard Betts, is decapitated in an automobile accident. Someone from the hospital says that Betts' headless body walked out. Mulder and Scully find Betts' head and analyze it, finding that it consists entirely of cancerous tumors. Betts murders several people, including his own friend. He manually cuts out his mother's cancer. He attacks Scully, but she kills him by electricuting his head with defibrillators. Later that night, she has a nosebleed, which haunts her because he hinted that she had cancer.

4X15 "Memento Mori" 02/08/97 Writer: Chris Carter, Frank Spotnitz, John Shiban,Vince Gilligan Dir: Rob Bowman 

Scully looks at X-rays which reveal that she has an inoperable tumor in her nose. Mulder and Scully encounter a man named Kurt Crawford, who had been downloading files from a medical center. Mulder and Scully search out a group of female alien abductees who had all contracted a cancer, but find that all but one have died. That woman, Penny Northern, is visited by Scully, who goes to have treatment for her cancer. Mulder and the Lone Gunmen break into a medical facility, and he encounters several Kurt Crawford clones. An armed assassin attempts to kill Mulder but he escapes. Scully tells him that Penny Northern had died, and he hugs her.

4X16 " Unrequited" 02/22/97 Director: Michael Lange Writer: Howard Gordon and Chris Carter 

Mulder and Scully investigate the unexplainable deaths of 2 top brass generals. Questioning a leader of a para-military group, Mulder suspects that the suspect has the ability to become invisible to the human eye. Mulder contacts Marita Covarrubias for help on the case. General Benjamin Bloch, the one remaining target for Nathaniel Teager, the assassin, is brought into FBI protection by Skinner, Scully, and Mulder. When he is called to make a speech, Mulder and Scully attempt to pick Teager out of the crowd. Teager attempts to assassinate Bloch, but he is thwarted and makes himself invisible. As he tries to drive away, he is shot through the windshield and dies.

4X17 " Tempus Fugit" Part 1 of 2 03/15/97 Director: Rob Bowman Writer: Chris Carter, Frank Spotnitz

Mulder and Scully celebrate Scully's birthday. A woman who claims to be the sister of Max Fenig (an alien abductee encountered by Mulder in the first season), Sharon Ghraffia, approaches them with a case. A commercial jetliner flight carrying Max had crashed from unknown causes. Mulder and Scully meet the Go-Team's leader, Mike Millar, and they find evidence of alien involvement. They question an air traffic controller from the military, who lies to them about what he saw. Later on, the man catches Scully and tells her the truth: that the government had told him to send the plane's coordinates to another station, so that a fighter jet could shoot down an alien craft which had been keeping the plane in its "tractor beam". Mike Millar Scully attempts to bring Sgt. Frish (the air force air traffic controller) into protective custody, but a government operative named Garrett attempts to shoot Frish. He hits Agent Pendrell, who falls to the ground. Meanwhile, Mulder dives into a lake where the alien craft had supposedly crashed, and finds an alien body. A bright light appears. Part I of II.

4X18 " Max " Part 2 of 2 03/22/97 Director: Kim Manners Writer: Chris Carter and Frank Spotnitz 

Mulder is placed under military arrest. Scully mourns Agent Pendrell's death. Skinner arrives and tells Scully that Sgt. Frish is being put under military arrest. Scully has Mulder released from jail. Sharon Graffia is revealed as being unrelated to Max Fenig. Mulder and Scully look at Fenig's mobile home, where they find a videotape of him saying he had proof of the government's cover-up of aliens. Mulder finds a luggage claim card in Fenig's mail and gains access to a bag at the airport which contains a strange object. Garrett, Pendrell's killer, follows Mulder onto a plane. Mulder confines Pendrell in the plane's bathroom. Suddenly a white light from a UFO engulfs the plane. Garrett takes the bag with the strange object and refuses to give it up. Garrett is abducted by the UFO, and the plane lands safely. Part II of II.

4X19 "Synchrony" 04/12/97 Director: Jim Charleston Writers: Howard Gordon and David Greenwalt 

A young man, Menand, dies at exactly 11:46 after he is run over by a bus. An old man had approached him and his friend earlier, warning him that he was going to die. The old man is taken into custody but the guard is found frozen to death. Jason Nichols, the man who was accused of pushing Menand in front of the bus, is taken into custody. The old man later attacks a Japanese researcher named Yonechi by pricking him with a medical stylus which causes him to freeze within seconds. Mulder and Scully attempt to revive him by warming his body up, but he bursts into flames. Mulder realizes that the old man is Jason Nichols himself, but from the future. The elder Nichols meets Lisa Ianelli, the younger Nichol's girlfriend. He pricks her, causing her to freeze. Mulder and Scully successfully revive Lisa. The elder Nichols is attacked by the younger Nichols, who thinks that his girlfriend was killed. The two Nichols struggle until they both burst into flames.

4X20 "Small Potatoes" 04/20/97 Director: Clifford Bole Writer: Vince Gilligan 

A woman gives birth to a baby with a tail. Mulder and Scully investigate the case. Mulder discovers that several children in the small town have been born with tails, and that DNA data shows that all the babies had the same father. The strange thing is that all the woman claimed to have sex with only their husbands. Eddie Van Blundht is brought into custody. He changes his face into that of a deputy and hits him, knocking him unconscious. He then changes his face to that of an old man and attempts to pass off as his own father. Mulder and Scully figure it out and chase him but he escapes. Later, Van Blundht attacks Mulder, locking him in the hospital's boiler room. He changes his face to Mulder's and goes back to Washington with Scully. Van Blundht (as Mulder) romances Scully and attempts to kiss her. The real Mulder breaks down the door and Van Blundht is arrested.

4X21 "Zero Sum" 04/27/97 Director: Kim Manners Writer: Howard Gordon and Frank Spotnitz 

A woman, Jane Brody, in an overnight-delivery company is attacked by a swarm of bees while in the bathroom. Scully is at the hospital getting treatment for her cancer. A detective named Thomas attempts to contact Mulder through e-mail about Brody's stinging death. Skinner intercepts the e-mails and deletes them. He destroys Brody's body and evidence of the attack. Mulder asks Skinner for help on the case, and Skinner reluctantly obliges. Detective Thomas is shot dead after speaking with Skinner. An entomologist is killed when Skinner gives him bee larvae which hatch and swarm him. Students at an elementary school are attacked by bees. Skinner contacts Marita Covarrubias. Mulder finds that Skinner had spoken to Thomas before he died. Mulder confronts Skinner angrily, but Skinner tells Mulder that he was framed by Cancer Man. Skinner confronts Cancer Man, his gun pointed at him. He fires several shots which miss Cancer Man, who answers his ringing telephone. He instructs Marita Covarrubias to tell Mulder what he wants to hear.

4X22 "Elegy" 05/04/97 Director: Jim Charleston Writer: John Shiban 

A bowling alley owner sees a girl stuck in a pinspotter carriage. He notices that she is trying to say something, but her throat is slit. When he tries to get help, he sees the same girl lying in a parking lot, dead. Mulder and Scully interview a mentally disturbed man named Harold Spuller, who had made a phone call regarding the girl's death. Scully has a nosebleed and sees a ghost. The bowling alley owner, a friend of Harold's, dies after Harold saw his ghost. Mulder tells her that each of the people who saw the ghosts died shortly after. Harold's nurse, Innes, tries to get Harold to drink poison. Scully finds out and confronts Innes. Innes attacks Scully with a scalpel but Scully shoots her. Harold is found dead with heart attack. Later as she cries in her car, Scully sees Harold's ghost in the back seat of her car.

4X23 "Demons" 05/11/97 Director: Kim Manners Writer: R.W. Goodwin 

Mulder finds himself in a hotel, with blood on his shirt. He doesn't know how he got there. He calls Scully, who finds that two rounds were shot from his gun. Mulder and Scully go to the house of two people who were murdered. Mulder has a flashback of when he had encountered a young Cigarette-Smoking Man in his house. The agents find two dead bodies, whose blood were found on Mulder's shirt. Mulder is arrested. Forensics evidence then finds Mulder innocent. Mulder has another flashback, in which the young Cigarette-Smoking Man pulled Mrs. Mulder close to him as if to kiss her. Scully and Mulder drive to Mrs. Mulder's house, where Mulder confronts his mother about being unfaithful to his father. Mrs. Mulder rebukes him. An angry Mulder drives off and goes to Dr. Goldstein, a man who had treated one of the murdered people, and had treated Mulder with therapy to uncover hidden memories. Mulder forces Goldstein to finish the treatment. When Scully arrives at Dr. Goldstein's office, Mulder is gone. Scully finds Mulder at his parent's summer home. Mulder points his gun at Scully, then fires at a mirror behind her. In tears, Mulder lowers the weapon.

4X24 "Gethsemane" 05/17/97 Director: R.W. Goodwin Writer: Chris Carter 

Scully is asked to identify a body in Mulder's apartment. She identifies it as Agent Mulder's. While in front of an FBI meeting she recounts the events which lead to Mulder's death.

Flashback:

While at a dinner party, Scully receives a phone call from Mulder. He and Scully meet a man named Arlinsky at the Smithsonian, who tells them that an alien body had been found frozen in Canada. Mulder flies to the Yukon with Arlinsky, and they find that all but one of the summiteers had been shot dead. Babcock (who was the assassin) pretends that he was a victim, and shows Mulder the alien body. Scully, while having ice core samples analysed, is attacked by a man who is revealed to be Michael Kritschgau. She places him under arrest. Mulder and Arlinsky have the alien body transported to a warehouse, and Arlinsky does an autopsy. By Scully's request, Kritschgau meets Mulder at his apartment, and tells him how UFO's are simply a hoax by the military and government. Mulder returns to the warehouse but find that Arlinsky and Babcock had been shot dead. Scully tells Mulder that she had been given cancer so that he would believe the hoax. Mulder cries as he watches a symposium of Carl Sagan. Part I of II.
