Two primitive hunters run across an icefield in prehistoric Texas. They run into a cave. They explore, and one finds a vicious black creature that attacks the hunter. The hunter kills the creature by stabbing it. As the creature dies, it bleeds a black ooze. The hunter cries out as the black oil/ooze creeps up his body and covers him up. Back in the present day, a group of young boys is digging a hole in Texas. One of the boys falls into the hole. He finds a skull. The boy, named Stevie, finds himself being infected by the black oil. It congeals into small worms that burrow under his skin. His eyes become a murky black. The other boys run away. Firemen come and look for the boy. Suddenly a helicopter flies over the scene. It lands, and a team of men in white bunny suits carry out an enclosed stretcher. They pick up the boy, who seems dead. Then the helicopter flies away. The captain of the firefighters asks about his men. Mulder and Scully are on top of a Dallas office building. They explore, and Mulder goes to a vending machine room to buy soda. He finds a bomb implanted in one of the vending machines. He's locked in. He calls Scully, who gets Special Agent in Charge Darius Michaud to burn through the door. Agent Michaud tells everyone to get out of the building. He is alone with the bomb. He doesn't try to difuse it. Scully tries to get Mulder to flee with her, but he wants to go back in. She convinces him to get into the car, and they try to drive away. The bomb explodes, destroying half the office building. Mulder and Scully travel to Washington, where they attend a hearing. Scully tells Mulder that the Bureau wants to reassign them to different sections again. Mulder becomes distraught. Mulder goes to a bar and gets drunk. He looks for a bathroom. He goes outside, and an old man speaks out to him. The old man, Kurtzweil, tells Mulder that there is a grand conspiracy. A "quarantine" team sets up domes over the site where Stevie was infected with the black oil. The Cigarette-Smoking Man comes and talks to one of the scientists there. He tells the man to try out the vaccine on the body containing the black oil, and if it didn't work, to destroy the body by burning it. The man in charge of the "quarantine" operation, Dr. Ben Bronschweig, finds the black ooze missing from the body. He finally sees it, but it attacks him and bloodies him. The black oil has mutated into a "vertebrate" creature capable of violent attack. Bronschweig asks for help, but the other men trap him there and cover up the dug up hole with sand. The alien creature kills Bronschweig. The "quarantine team" packs up and leaves. The Well Manicured Man is called by Conrad Strughold, the head of the Syndicate/Consortium while he is at home watching his grandchildren playing. He attends a meeting of the Syndicate/Consortium in London. The Cigarette-Smoking Man says that the alien oil has mutated and has taken up residence inside a human body. He also says that they must cooperate with the aliens until they can develop an effective vaccine. Mulder goes to Scully's apartment. She thinks he's drunk. He tells her to get dressed. Mulder and Scully breach a Washington building that contains a morgue. The morgue contains the bodies of the boy from before, and the firefighters that were sent to get him. They are dead. Scully finds that the bodies have not been autopsied, and that they became jelly-like because of a virus that infected them. The agents fly back to Dallas. Scully sees the same virus on a fossilized bone (from the hunter at the beginning of the movie) and Mulder asks the man in charge where the bones were found. Mulder and Scully drive there, and encounter three little boys (Stevie's friends who had seen him fall into the hole containing the black oil). Mulder asks them where the quarantine team went. The little boys are reluctant until Mulder shows them his FBI badge. Mulder and Scully drive in the direction the boys told them to go, until they encounter a fork in the road. Scully wants to go right, but Mulder wants to go left. Finally Mulder decides to go straight ahead. They reach a train crossing after driving over a dirt road. A train passes by, containing tanker trucks. Mulder and Scully follow the train in their car, until it comes to a stop at a huge cornfield. The cornfield contains two huge white domes. Mulder and Scully get out of the car and sneak through the corn field. They reach the inside of one of the domes. It is a huge metallic dome, that has fans all over the place. Mulder hears a "droning" noise. Suddenly, some panels in the ceiling and the floor open up, releasing millions of killer bees. Mulder and Scully ran out of the building and avoid being stung. A bee sneaks into Scully's hair but doesn't sting her. Suddenly, two helicopters equipped with strobe lights search the corn field. Mulder and Scully get separated but keep calling out for each other. They get back together and run away. They get back to Washington. Scully comes to a meeting late. When she comes out, she says she has to be reassigned to Salt Lake City. She tells Mulder that she wants to quit the FBI. Mulder pleads that he can't finish his quest without her. She and Mulder become very emotional and hug. They almost kiss, but Scully is suddenly stung by the bee that had snuck under her shirt. She collapses. Mulder goes for help. Scully is taken into an ambulance, but the driver isn't telling
Mulder which hospital she'll be taken to. He shoots Mulder, grazing
his skull. Mulder drops immediately. Another ambulance takes
him to the hospital. The Lone Gunmen are there when he regains
consciousness. Skinner tells Mulder that he can't leave the way
he is, or "they" will know. Mulder asks for Byers'
clothes. He sneaks out of the hospital with Langly and Frohike.
He sees Kurtzweil. Kurtzweil tells him that the government has
been negotiating for a "planned armageddon", by using
a silent biological weapon. Mulder asks why TWMM is telling him all this information. TWMM says that he is doing it for the sake of his children. When it is known that he has told this information to Mulder, TWMM's life will be over. TWMM tells Mulder that TWMM's mission was to kill him. TWMM takes a gun and shoots the driver in the back of the head. He orders Mulder to get out of the car. Mulder finally comes out, and TWMM tells him to get to Scully. He points the gun at Mulder, and Mulder walks away. Then TWMM gets back in the car, and it immediately explodes, making Mulder fall to the ground. Mulder goes to Wilkes Land, in the Antarctic. He uses a snow tractor to get across the ice field. The snow tractor breaks down, so that Mulder has to get out and walk the rest of the way. Using binoculars, he sees Cigarette-Smoking Man in a snow tractor. CSM's snow tractor drives away. Mulder jogs across the ice but he steps on a weak spot and the snow collapses under him. He falls down a long hole. He sees a tunnel and crawls into it. He drops down into a room full of frozen people. Cigarette-Smoking Man comes back to the "quarantine camp", finding foot prints in the snow leading to the camp. He informs the men in the camp that there is a breach. He tells everyone to "arm themselves". The men start looking for the breach. Mulder finds Scully frozen. He pounds at the ice until it finally breaks and cold water leaks out. He takes the vaccine and injects it into Scully's left shoulder. She gasps as an orange substance comes out of her mouth. Mulder pulls out a tube from her mouth. She says that she's cold. The monitors at the "quarantine camp" report a foreign substance. Cigarette-Smoking Man immediately knows that Mulder has injected the cure. He orders an evacuation. Havoc ensues as the "quarantine camp" equipment short circuits and burns... the ice in the "camp" starts melting. Mulder gets Scully wrapped in a parka. He carries her over to a ladder. He climbs up the ladder with great difficulty. Cigarette-Smoking Man leaves the camp with his men. The mutated alien creature becomes angry as the ice melts, and Scully is unconscious once again. Mulder tries to resuscitate her while the alien becomes more and more angry. Scully finally gains consciousness and Mulder tells her to grab onto a tunnel. She pulls up into the tunnel. Mulder goes into the tunnel partway. The alien creature grabs his legs but Mulder fights it off. He and Scully climb up the tunnel. They reach the top, and Mulder and Scully go across the tunnel hole. The alien is still down there. Mulder and Scully finally climb up to the surface. Mulder and Scully start to run away as the snow field begins to collapse. The snow crumbles under their feet and they fall back into the hole, but they land on top of a huge saucer-shaped alien craft. They slide off the craft back onto the ice surface. Mulder looks up and sees the alien saucer hover over them, then slowly float away. Scully doesn't see it because she is too weak to look up. Mulder becomes incredibly tired. Scully regains her strength and cuddles Mulder close to keep him warm. Scully is called into a meeting once again, and she tells the FBI panel everything that happened. The panel spokesperson, Assistant Director Jana Cassidy, tells her that the whole story is too ludicrous and more evidence is needed for an investigation to be called. Scully says that currently, there is no FBI section assigned to handle the investigation (because the X-Files section was burned/closed.) Mulder is in a park reading the newspaper. He sees a story about the "Hanta virus outbreak in Texas" being contained. Mulder knows that it's just a cover story to hide the secret organism and the conspiracy. Scully comes to Mulder. He tells her that she should quit the FBI and be a doctor while she still has the chance. Scully says she won't, that she still wants to be with Mulder on his quest. Mulder and Scully take each other's hand and walk away. In a desert in Tunisia, a helicopter flies to a "quarantine camp" like the ones in Texas and Antarctica. The Cigarette-Smoking Man talks to Conrad Strughold. CSM reveals a letter that states that the X-Files have been reopened. A view of the "quarantine camp" is shown, then the screen fades out.
